I dislike the Institute for obvious reasons, and I dislike the Railroad too. I have a love-hate relationship with the BoS. I'd roll with the Minutemen all the time, but once the Sole Survivor dies or passes their title down to somebody else they will be pretty much useless.
Yes, I think about the repercussions of my actions in game worlds for when the game ends. It's not weird. Honest.
For me it was a choice between the Institute and Railroad. Well, it still kind of is, I haven't made my ultimate decision yet... Both of them have good intentions and look at the bigger picture, but the Institute will never bring their findings to the surface. The BoS seem to want a lot of genocide though, which is the only problem I have with them.
The Eastern Chapter of the Brotherhood of Steel (who brought the West Chapter seen in Fallout 3 back into them) are giant a-holes, but they have good reasons for what they do. I do think Arthur Maxson is crazy, though.
The Institute are the same type of people that made the Great War happen. 'nuff said :P
The Railroad will have you kill dozens of people to save one Synth.
The Minutemen are the people who deserve ultimate power over the wasteland, but their command structure is virtually non-existent and has fallen apart before. They also get rekt by a Mirelurk Queen :P
BoS want things to be normal again but controlled too. I think of all of the groups, BoS are probably the ones that can allow the Commonwealth to grow. The Institute seem to be going back to lots of nuclear power and they also seem to all want to be synthetic like Kellogg... Seeing as how Minutemen have no overall command structure, I'm tempted to say BoS
